I have a 99 Mustang, it was originally a V-6 car but swapped over all 99+ Cobra motor tranny and computer. Now the car will not start but the theft light flashes while trying to start. I was wondering if the key has to match the module or if the key has to match the computer? Or if I am completely off base any other advice would be greatly appreciated.

Did the car ever start with the key you have? If so it sounds like you locked the car with the lock button inside the car and closed the door. You cant do that if you dont have the f.o.b. I did that on mine and had to disconnect to battery for a few min then I was good to go. If you dont have the fob and dont plan on getting one you should be able to lock the door with the key but you really should go get a fob or a keyless entry put on. If I remember right most audio places can put a seperate keyless entry systen on you car for under 100 dollars. I am sure you tried unhooking the battery already but I thought I would throw this out there because it worked for me. If your key never worked then you may want to call the dealer.
Just curious, is your mustang blue?

I never had to try this key in my car, I used another key that came with the car when I bought it and I don't believe I have ever had to use this key before. Throughout the process of the swap I seem to have lost the key.
I did unhook the battery and I tried leaving the key in the ignition for a short while then tried to start.

No my Mustang is White... I'll put pics up later in the day....

sounds like a PATS problem. A tune can turn that off for you.

from what i have ran into at work there is a chip in the key itself kinda like Gm's i bleive the chip has to match the compy should almost be able to see it right where the hole in the key is. or if you locked it up try locking all doors and unlocking after a couple seconds i know this works on some newer mopars ... hope it helps

there is def a transponder in key. To get one made and programed can cost around 100.00. Call the dealership and see what they think. They will prob tell you to bring car in... lol

the car will have to be towed in and if your key is bad then you will have to get 2 keys cut and programmed to vehicle. hope you know some one with a truck and hauler.
good luck

I bought my spare key off Ebay and had a local guy program it manually right in front of me. Found this searching around. May be a cheap alternative.

I dont think reprogramming the key will help you, The PATS is looking for matching code from the PCM, key fob, and RF transmitter in the trunk. You changed the computer, not the keys, so I think you'll need a tune to unlock the PCM and turn the PATS system off.

If all 3 components mentioned above don't match, without a strategy modification, the car will not start. Period.

I had one that was partially broken off in the cylinder. I just used the stub for a couple of months til it got annoying. Then Tron used the old key to make me a 2nd key. Now I have PATS turned off in the tune.

I called and spoke with the dealership and since I do not have a key with a chip in hand they cannot do anything; not look up the VIN and get the PATs code or anything. They say for this situation they call a local "Masterlocks" and they come down and do all the work.
Next, I called "Masterlocks" and it is going to be 185+tax for the first and an additional 50 for the second... Totaling around 250 with taxes and all
Towing is not my problem I have a 03 F-350 and a box trailer.
I have decided to pay a visit to Dynotune Motorsports in Columbus

anyone with a star/ngs/vci can do it, or get a chip and have tuner turn it off. I dealer will charge 1 hour and is pretty standard stuff, usally 85-95 bucks.

You will need a transponder key to complete the PATS loop. If your key is not marked with an "S" all the way up by the plastic it is not a transponder key. A normal key can be cut to unlock doors and turn the ignition over but will not start.
